Accidentally franked a small parcel as a letter and sent it on Thursday. By the time I had realised, it was too late.
It hasn't arrived at its destination, what will happen to it? I know my company gets billed for incorrect franked post, but will the parcel ever make it to its destination?
It was franked at £1 and a small parcel first class should've been about £3?

It will get there, albeit a little later. It will probably carry a charge for the recipient, which will be the missing postage plus £1 handling fee.
If not, it will be returned to you. (Your franking number identifies the sender)

No reason why it shouldn't make it there - the recipient will not have a charge to pay if procedures are followed properly as you say, the parent franking account will be charged the missing postage plus handling fee so no reason to no deliver it.
The parcel may be held up waiting to be charged for a day or two but once that is done it'll be on its way again.
