If you're on a small part-time contract, and your days were scheduled for Monday - Wed, but you took those days off because of illness, then arranged with manager to then come in Friday / Sat as cover, and as a result worked your full contract hours that week.
Would this still count as an official absence?

If you have been in RM for 12 months or more than you should be paid sick, so if they haven't paid you overtime for the extra days then they shouldn't count it as sickness.
If you haven't done 12 months yet then you are not entitled to sick pay so yes they can count it as sickness even if you completed your contract hours, but I would have made sure I and the manager were on the same page. The extra hours would have gone down as SSPR.
Your wage slip next week should tell the tale.

If you were off sick, then you were off sick. If you worked days you were not usually contracted to work then that is overtime.
While it might be possible for someone on a shorter contract to work days to make up the days, it isn't possible for someone working 5 days/week.
Sick is sick. Overtime is overtime.

Actually I've known someone who was supposed to work a Wednesday but he rang in sick, but then worked his day off on a Friday. He didn't get a sick absence for it, and the gaffer was happy that he didn't have to report the sick absence.
All very underhand but it rather depends what relationship you got with your boss.
